Before I have a go at tapping it further does anyone do a pushrod where the thread goes about an inch further down the shaft?

Whay can you not mount the m/c on a thick spacer. This is normal practice on a Sylva Build for example.

You need to check how much travel you need into the m/cyl + a little slack before you shorten the rod.

That would prevent the gater from sitting on the lip, I've found one for a girling cylinder which looks similar, but it is nearly £10 each!
It is a 3/4" master cylinder and is only going to be operating the front or the back so it shouldn't need more than an inch of travel

I changed mine for longer ones - what plain shank length do you need - you are welcome to my old ones (which are new)
well this one comes 80mm out from the edge of the lip on the master cylinder but this was trimmed down before I had it, I guess 55mm long would be
about what I need.

EDIT : oh by plain shank do you mean unthreaded? something like 40mm unthreaded would probably do

The plain part of this is about 53mm long. Bit too long? I see no real harm running a die down the thread - it willl only be in compression. I made
new ones for myself cutting the threads on the lathe - I hope they are ok!

I take it they are 5/16" UNC? I think this is the standard for master cylinders.

They are 5/16 UNF - if you want them you can have them.
