I have fitted an FIA cut out switch. The main earth is cut, but what is the best way to connect the other terminals to prevent the engine running from the power of the alternator. Its a Kawasaki engine. 3 wires from the alternator or should I wire in the ignition wires(These are the other end of the car as the engine is in the back(middle)

As above...
It is not the 'earth' which needs to be cut by the FIA master it is the main +Ve feed from the battery.
