Maybe a daft question, but do I need to put covers on the bolt heads as well as the nuts for SVA?

Only the exposed ones on the outside of the car and in the cockpit, not every bolt on the car.
There are also exclusion zones where you cannot reach the bolts, like behind the wishbones, but best to do them all externally. You can always take them off after the sva.

It's all just in case a small child gets their head caught in the suspension - an exposed bolt head could result in a nasty cut...

Do what Nitram said though - failing SVA for exposed edges is a bit daft seeing as it's so simple to avoid
