i don't know, but it doesn't look right with those 2 leads stretched over the engine. i'd say 1 coil looks after cyls 1&2, the other does 3&4

I only had to lengthen 1 lead, the rest were OK.

You can pull the ends off 1 lead (carefully) and just replace the actual lead bit - I think I have some spare length in the garage.

Hope pic helps, you can see the numbers on the coils and which plug they go to.

This may be relevant to which wires you've connected to which coil - I'll see if I can find out from my wiring diagram.

1 coil does 1 & 4 and the other 2 & 3 - but I still think it's relevant to which wire you have to which coil...

Yellow with thin blue wire goes to the coil pack that supplies 1 & 4.

Blue with thin yellow wire goes to the coil pack that supplies 2 & 3.

That should help.

looks like the engine is running on cold start, or extremely rich, either way as the engine warrms up it will run rougher and rougher.

1/4 and 2/3 looks okay so as long as you've got the coils connected to the right signal wire you should be okay.
Might just be the mixture being wrong.

Job for a colortune or wideband lambda I reckon!!!

Personally I'd hook up the proper pump first rather than gravity feeding it. Bike carbs can be a bit pinickity re fuel pressure (hence problems when people run red-top pumps on them)...

Where is the CDI unit mounted?

Ideally it needs to be on a good heatsink as it will get hot, they are very prone to failure.

I forget the model the replacement should be taken from, but iirc it was a 500cc.

The CDI will be fine and you need the blade one.

Are you thinking of the Rectifier - that's the bit prone to failure and a Superdream one is normally used instead.

Nothing to do with the coils though.

I think you are confusing CDI with the regulator.
The CDI needs to be the right one. Some have used CB250 voltage regulators. These can cause a running problem, before they burst into flames

But as said carbs and fuel pump are prime suspects first

I really shouldn't try and write a proposal whilst responding on lcb, or is it vice versa......

Totally correct, I meant rectifier which clearly also negates the answer as it wouldn't cause the issue.

My coils are fastened to the cradle with rivnuts. The rearward one feeds cylinders 1+4, the frontward 2+3. You can only see the rearward one on the pic below but the other one is in the same location but at the front. Wires are clipped to the top chassis rail (don't use sticky pads, the exhaust heat melts them ): -
